Taking communion and wearing a yarmulke are not exactly the same level of religious observance.
One is a fundamental belief (taking communion) and the other is a simple gesture reminding the wearer that there "something above him" (i.e., God). There is no "commandment" to wear a yarmulke; it is simply a tradition. Communion is a completely different animal.
